Jamal Rashed (90+1) converted a penalty in second-half added time as Bahrain managed to break India's dogged defence after 90 minutes of grim battle.
India finished at the bottom of the group with three points from as many matches.
With hosts, the United Arab Emirates (UAE) being held 1-1 by Thailand in the other Group A match of the night, both teams entered the next stage with Bahrain qualifying as the third-best team.
The UAE finished the group stage with five points, while Thailand and Bahrain managed four points each.
It was not a good start for India as center back Anas Edathodika succumbed to injury in the opening minutes and was replaced by Salam Ranjan Singh.
Gurpreet Singh Sandhu's goal was threatened and he was called into action as early as the 5th minute when he pulled off an acrobatic save off Komail's shot from outside the box.
With Bahrain keeping possession for the first ten minutes, India's first chance came in the 13th when Pritam Kotal released a cross for Ashique Kuruniyan, whose header was blocked by the opposition defence.
Halicharan Nazary's 22nd minute shot added to India's shot tally but hit the side-netting.
The 28th minute saw some exquisite passing by India in Bahrain's box.
Pronay Halder found Halicharan on the wings, who dribbled in and laid one for Sunil Chhetri lurking in the box. Last ditch tackle from Bahrain's defence blanked Chhetri as he was attempting to shoot on goal from less than 10 yards.
With Bahrain having the lion's share of possession, India had to dig deep and defend.
Though Bahrain penetrated into the Indian box, the opponents did not create any serious trouble that Sandesh Jhinghan and his line could not deal with.
Even skipper Pronay Halder made a goalline clearance in the dying embers of the first half to keep Bahrain at bay.
Coach Constantine added more spark in the attack with the introduction of Jeje Lalpekhlua at the half-way point, replacing Ashique Kuruniyan.
But it still was the defensive performances of Pronay Halder and Sandesh Jhingan that provided the forwards cover and thwarted the opposition attacks.
In the 60th minute, Jhingan made a sliding tackle to deny an open goal tap-in to Bahrain forwards after a cross from the Indian right flank went unchecked.
A few minutes later, Udanta Singh got into the thick of defensive action and made a sensational tackle in the Indian box to rob the opponents of possession. Minutes before, he was brought down around the Bahrain box and the resulting free-kick was sent over the bar by Sunil Chhetri.
In the 73rd minute, Bahrain got an indirect free-kick inside the box after Gurpreet had collected a back pass but the Indian defence line saw out the free-kick, flinging bodies to keep the ball out of the goal.
The India custodian pulled off a superb save in the 83rd minute to deny Bahrain from a close-range header, following a corner kick, and Pritam Kotal blocked the resulting shot.
Jamal Rashed scored from the spot in the dying embers of the game to hand Bahrain a last gasp win after Pronay Halder brought Hamad Al Shamsan down in the box.

Literally meaning "oasis of dignity", Wahat Al Karama comprises 31 massive aluminium-clad tablets, each leaning on the other, symbolising the unity, solidarity and mutual support that bind together the leadership and citizens of the United Arab Emirates with the servicemen and women who protect them.
The long spine at the rear of the memorial is engraved with the Pledge of Allegiance of the UAE Armed Forces and symbolically supports the other panels.
After visiting Palestine earlier on Saturday, Modi arrived here later in the evening on the second leg of his three-nation tour of West Asia and the Gulf.
Following delegation-level talks between Modi and Crown Prince of Abu Dhabi and Deputy Commander of the UAE Armed Forces Sheikh Mohammed Bin Zayed Al Nahyan, India and the UAE signed five agreements on Saturday, including a historic one on energy cooperation that awarded a consortium of Indian oil companies led by ONGC Videsh a 10 per cent interest in Abu Dhabi's offshore Lower Zakum concession.
This is Modi's second visit to the UAE, home to over three million expatriate Indians, after his visit in 2015.
Later on Sunday, he will attend a community event in Dubai during the course of which he will lay the foundation stone of the first Indian temple in Abu Dhabi via video linking.
The Prime Minister will also deliver the keynote address of the Sixth World Government Summit, in which India is the guest of honour country this year.
After completing his engagements in Dubai, Modi will leave for Oman on the third and final leg of his tour.
Thanks to the initiative from the UAE-based business tycoon and sports lover Shaji Ul Mulk, the venue will host the first ever 10 overs cricket league.
The ten-over per team matches will be spread over 90 minutes (45 minutes each side). The T10 cricket league has attracted scores of famous marquee names including Eoin Morgan, Virender Sehwag, Misbah-ul-Haq and Inzamam-ul-Haq. Brian Lara will coach the Kerala Kings led by Morgan. Final of the league matches will be played on December 24.
The draft for players to the five teams took place on board a luxury yacht berthed at the Dubai Marina on Sunday. As many as 60 players were chosen by the 5 teams taking part in these proceedings, with the 6th team Sri Lanka Cricket having already been announced a day prior.
"The idea was really to bring cricket into the same time realm as most other sports and ninety minutes or so is the norm. The idea was kicked around and no one could deny there was a certain excitement to the visual aspects of watching the barrage of runs which would accrue or the happily reckless fall of wickets." Mulk, chairman of the T10 Cricket League, told this correspondent here.
Sharjah's cricket stadium is a popular place for one dayers. According to the General Manager of the Sharjah Cricket Stadium, Mazhar Khan, the new dimension to the short-form cricket has the potential to become a runaway hit.
"We are seeing the excitement building already and we will see full houses not just out of curiosity but because the lure of the big names is also there. This is instant cricket and the fans will have a great time," Khan said.
"The demographic dictated a concentration on players in the Emirates and nations that are represented in the region," Mulk said.
He underscored the fact that the rules were according to the ICC mandate and though there was a large element of fun in the quick version, the games would be played competitively and professionally.
"The desire to be the first winners of a T10 tournament would be a historical achievement and will motivate the players to doing their best on the field," he said.
President of the League Salman Iqbalk, compared T10 to the F1 motor races saying he was confident the format would be here to stay.
Sheikh Sultan was briefed during the inaugural ceremony on Wednesday by Qutaiba Hamid Al Khaili, Dean of the Faculty of Medicine, about the mechanism of the clinic and its services to the community.
The clinic will operate outside the Faculty of Medicine to serve the community in co-operation with the Department of Social Services. It aims to reach elderly citizens and people with disabilities in the cities and regions.
The clinic will diagnose chronic diseases such as diabetes and includes modern radiotherapy devices, ultrasound diagnostics and laboratory devices.
The mobile clinic will operate for four days in a week treating simple cases, and transfer serious patients to hospitals for treatment.
According to sources, Indigo has already finalised its route plan for direct air connectivity to Dubai from November 1.
However, the bookings for the Indigo flights to Dubai and Sharjah are yet to begin.
“AirAsia will start flights to Bangkok. We are speaking to various airlines to start more domestic flights and also international flights to Middle Eastern countries. We are expecting to get flights to Dubai and Sharjah soon,” informed BPIA Director, Suresh Chandra Hota.
Meanwhile, AirAsia flight to Bangkok will fly three times a week from Bhubaneswar airport and tickets are being offered at around Rs 5, 083.
Earlier on December 10 last year, Air India had started flight operations to Bangkok but it was stopped after some time.
On the other hand, Indigo has started bookings for its first flight to Guwahati in Assam from Bhubaneswar scheduled for October 28.
Shojith KS, an Indian national from Sharjah, on Friday night won with the number 030510. The draw was live streamed on Youtube. But the expat is not yet aware of his win.
When the organising committee of the raffle tried to reach Shojith KS, he didn't answer his phone. But in spite of this the organisers said that the money is still his and they will keep trying to reach him, the Khaleej Times reported.
"If (our call) don't get through we will keep on trying. And if we still can't get in touch with Shojith, we are going to his house - we know where he lives in Sharjah," said Richard, who conducts the Big Ticket Raffle at the Abu Dhabi International Airport every month.
Shojith KS bought his ticket online on April 1.
Meanwhile, another Indian expat, Mangesh Mainde, won a BMW 220i. Eight other Indian nationals and one Pakistani won nine consolation prizes.
Big Ticket is the largest and longest running monthly raffle draw for cash prizes and luxury cars in Abu Dhabi.
Tickets can be purchased online or at Abu Dhabi International Airport, Al Ain Duty Free and City Terminal Abu Dhabi.
The victims had released a video on social media seeking help from the Centre.
"I came across an OTV news report dated 30.05.2019 regarding some Odia people who are stranded in Dubai. Ten people who were working in the company Asia Pacific Building Contracting LLC, Dubai and accommodated at Saila, Sharjah are kept captive. They released a video about a month back asking for help for the immediate repatriation and their mobile numbers are now deactivated," Pradhan said in a letter.
He said that it has been ascertained that these men belong to Nayagarh and Ganjam districts of Odisha.
Pradhan apprised Jaishankar about the situation and sought the Ministry of External Affairs' support for the immediate repatriation of the victims to India on humanitarian grounds.
Earlier, when the matter was flagged on twitter, External Affairs minister S.Jaishankar had intervened and informed that the Consulate in Dubai is working to resolve the issue. Later, the Consulate General of India in Dubai clarified that 25 workers from Odisha, UP, Bihar, Rajasthan wanting to return and formalities for their return to be completed in a few days.

Mohammed Pervez has been missing from his home in Sharjah's Muweilah area since July 4. It is believed that the boy got upset with his mother who stopped him from watching a show on YouTube and snatched his smartphone, Gulf News reported.
"I would just like to see him come home safe. We have been praying all day since he's disappeared," Alam told Gulf News.
"We will give 5,000 dirhams to anyone who produces any kind of information about my son. anything, I just want him back."
On Thursday, Alam travelled with Sharjah police authorities to Kalba, Fujairah, in search of his son. They were accompanied by child protection officials. The police said they will not intervene in any efforts made by the family to find their son.
"A three-member team of the child protection team took me to Kalba where my brother Mohammad Firoze Alam lives. We were hoping to find some clues there," Alam said.
Several leads have been chased since Pervez went missing but none has panned out so far, the report said.
As per reports, the Grade IX student got upset and went missing after his mother chided him for watching a historical Hindi drama on YouTube and snatched his smartphone.
The boy's father said Pervez had just 8 dirhams with him.
"How long can it possibly last? At first we thought he'd come back in the afternoon but when he didn't show up until late evening we got worried and alerted the police.
Now, his desperate family has been holding onto hope and fervently praying for the boy's safe return.
The reason of fire is yet to be ascertained. According to eyewitnesses, the blaze erupted in a building next to Taj Bangalore restaurant, Khaleej Times reported. The fire that went all the way to the upper floors-was a terrifying sight for many. Meanwhile, high-rise of fire and debris flying about was alarming and the tenants paced down thousands of steps to save themselves. Though the fire crews managed to save the building near the Sharjah-Dubai border in three hours, but it seems that the building has suffered massive damage.
The fire also damaged several cars parked in the parking area, as debris and flames were blown on to them by strong winds. Moreover, many have left behind hard-to-replace documents and ID and fear they have lost many of their possessions. Several people were injured by the time the blaze went out, reported Reuters.

Though there were reports on social media claiming Indians residing in the tower, it is not clear whether there are any Indians residing in the residential tower. A statement from the Indian Embassy in UAE is awaited.

Civil Defence crew from Mina fire station and Al Nahda rushed to the spot to control the blaze after the police operation room received a call reporting flames in the building.
The Sharjah Civil Defence has been working hard to improve their response time, increasing the number of fire stations across the emirate. While the target is to reach an incident site at 5.5 minutes, they were able to reach Abbco at 6 minutes.
When they arrived, flames had been spreading rapidly. But because residents quickly dialled the emergency hotline, the authorities were able to save the tenants, as well as their neighbours.
"In many cases, people try to put out the fire themselves and delay calling the Civil Defence, which is dangerous and causes causalities and loss of properties," Col Sami Al Naqbi of the emirate's police said.
Evacuations started right away. Police cordoned off the area and drones were flown to ensure that there would be no one left behind.
"The two drones operated by the smart patrol also provided firefighters with a clear picture of what was happening inside the building," Col Al Naqbi said.
In 10 minutes, the evacuation was completed.
The moment firefighters were sure that all tenants were already outside, they began controlling the fire using a chemical foam, the best solution used to extinguish flames caused by highly flammable substances.
Nearly three hours later, fire out was declared and the site was handed over to the police for investigation.
Cooling operations started at 12 am and continued till 6 am the next day.
Five buses were used to transport the tower's tenants to two hotels in Sharjah, said Major-General Saif Al Zari Al Shamsi, Commander-in-Chief of the emirate's police.
Residents were also provided with food and water and were asked to stay in the hotels until the probe is completed and the safety of the building is ensured.
